Hello Damian, Have you considered using a combination of an addon domain and subdomains as opposed to linking directly to subdirectories? For example, you could add the second domain name as an addon domain name in cPanel, and configure it's document root to the path of your preference (e.g. /home/username/public_html/directory1). Then, add a subdomain of that addon domain name using the Subdomains option in cPanel pointing to another document root of your preference (e.g. sub.addon.tld with a document root of /home/username/public_html/sub/new_system). Thank you.

Thanks for the reply, I have tried adding the new domain as an addon into the existing domain ( site2.com as an addon into site1.com ) however it is complaining stating that: "Sorry, the domain is already pointed to an IP address that does not appear to use DNS servers associated with this server." I have checked and the DNS and nameservers for both site1.com and site2.com are the same, they are both from the same company as well. Could you possibly shed some light on this issue please.
