MultiPHP INI Editor Server Setting Not Working

Hi there. I am setting the default PHP settings in WHM using MultiPHP INI Editor however when creating new cpanel accounts and also existing accounts the PHP.ini files do not change and do not default to the WHM MultiPHP INI Editor settings. This used to work fine in the past. There are also 2 PHP files created, HOME and then the domain name, neither of them are creating the correct default PHP.ini files. Any help greatly appreciated.
