Transfer Tool missing files?

It seems that the transfer tool the way it works is it creates all the folders first before transferring files. It did create the ones with content iam missing but it seems to be going through alphabetical as i watch ita progress but i have two folders in my main data folder that are not c"pitalized starting letters and it seems to have skipped the content in just those two folders. Any reason for this?
