    I do not like to show any secured data inside root like .user.ini and php.ini.

    Can be deleted those files without breaking WHM and current settings?

    The account php settings will not be saved if you delete those files.

    I agree with @nixuser what does "inside root" mean exactly? In the document root for the domain it's typical to have .user.ini or php.ini files and you can block these from being able to be loaded if necessary with .htaccess rules.

    I mean public_html. Can I delete those files as it should be clean in public_HTML

    No, if you delete those files, the changes will be gone.

    The .ini files in public_html shouldn't be removed unless you'd like your changes to be removed as well.
