How did you connect one domain to two hosts?

Is it possible to issue two LetsEncrypt wildcard certificates for 2 hosts on single domain via AutoSSL? If yes, how to accomplish this?

Can you clarify what you mean here? A domain resolving to two separate locations?

There are 2 servers with names name1.domain.com and name2.domain.com (name2 hosts the zone). Is it possible to generate ssl certificate for name1.domain.com which is located on other server?

AutoSSL will only generate certificates for domains that are hosted on the server, if the domain resolves elsewhere you'd need to run AutoSSL for it where it is hosted (if it's a cPanel server)

Thank you about info. This means that if domain is hosted on another server it's not possible to customize AutoSSL that it issues certificate to subdomain's A record.

If that A record is pointed to a different server, no it is not possible.
