    Yeah we cleared all caches (Redis), but what I'll also try is a total clear in the admin (images and css/js etc) then recompile. Sub domain A points to the ip at Cloudflare the same as the www Based on what you've said, most likely to be something in magento, it is very tempermental!

    Magento relies heavily on caching. I work on a couple of larger, busy Magento shops. If caching has any issues, server loads go up. After full reboots and cache clearance, the server loads will be higher for a period of time. So even if you have two identical sites, they may have varying response times (by even seconds) due to caching. There's not anything inherent in cPanel to make a sub-domain perform more slowly than a primary domain.

    As was mentioned previously, neither cPanel or Apache prioritizes one domain over another. But Magento's caching could definitely be a culprit.
