    I'm still running v. 86, but for me they're in /etc/ along with the in-use my.cnf.

    There is /etc/my.cnf
    and /root/.my.cnf
    but you should only ever edit /etc/my.cnf
    sometimes administrators add a user specific .my.cnf but this isn't very common.
