Apache stop working after 30 - 40 minutes

  This is too little information to help you out. The FastCGI limits could be further increased but it is most likely that Apache is crushing either due to an attack or to a wrongly configured script. I would also check the Apache status page from WHM and try to see to which site(s) most of the requests go to.
