Hey there! Mail, cPanel, and webmail, are service domains on the system. You'll want to ensure that WHM >> Tweak Settings has the "Service subdomain" option set to "On" or these will not be created on the system at the time the account is created. If you enable this after a domain exists, you may need to manually create the DNS records for those domains.

Can you confirm the mail DNS record does *not* exist in the DNS zone for the domain?

cPanel wouldn't show all the records unless you have the advanced zone editor enabled and then choose the "manage" option in the zone, so I think that's normal. Are there Apache vhosts for these domains on the system? That is what determines what domains are included in the SSL certificates.

Apache vhosts are what are used to serve website content, and without the mail domain present, AutoSSL would not be able to issue the certificate. It might be best to create a ticket on this issue so we can take a look.
