MySQL Configuration

At mysql configuration /etc/my.cnf only show 2 options (generally have more options, but I do not know if whm 'block/hide' this options to prevent issues) /http://i.imgur.com/J9qpkEl.png And I would like to add new options in the configuration like wait_timeout, interactive_timeout, etc. I use whm/cpanel, can I add options in this configuration with out problem?
