Which files/directories did you delete? Is it possible you deleted files required for cPanel/WHM to operate properly? Also, check /proc/user_beancounters to see if your VPS has fail counts for any limits imposed from the node. Thank you.

I was a using a web based application and service provider told me that I had some problem in the scripting so I had deleted that application. How do I check /proc/user_beancounters

You can review this file, assuming you are using an OpenVZ/Virtuozzo environment, via the following command: cat /proc/user_beancounters
    Thank you.
