Problem with timing of SSH connection.

Im hosting my Prestashop store on VPS
We have root access so we are using both WHM and cPanel.
We are using 3rd party software (standalone windows application) in order to directly connect to our website DB and for that purpose we use SSH connection.
SSH client used for making the SSH tunnel is PuTTy.
After consulting technical support of my hosting provider BoxSrv we got to conclusion that issue that we are experiencing with the SSH connection is caused likely to a cPanel bug. cPanel version used is:Version 11.44.0 (build 19)
Issue can be explained as followed:
It seems that we experience some sort of disconnection when longer periods of connectivity to a DB is required. For example, my colleague initiated process to rebuild entire index of products on our website and left it over night.

Also it seems that putty no longer accepts credentials and we are no longer able to log on to the DB using SSH connection.
Our hosting provider has investigated the issue told us some other users had same or similar issues and that cPanel bug is causing the problem.
Can someone confirm or deny this?
