Hello :) Please let us know the output from:
    grep $domain /etc/userdomains
Also, do you receive any error messages when running the "/scripts/updateuserdomains" command? Thank you.

Same issue here, I see this on 5 server this month, Some times /scripts/mailperm fix the problem sometimes not. No error when runing: /scripts/updateuserdomains If try access from cpanel to webmail get that error, if go directly 2096 port the password dont working, in some cases can access to webmail selector, if clic on horde, roundcube cant access, so, sendme to roundcube, but roundcube ask for password but dont accept it. If backup account, terminate account and restore account solve the problem but not is the way to solve this..

I suggest opening a support ticket if this continues to happen so we can determine if an internal case is necessary. You can post the ticket number here so we can update this thread with the outcome. Thank you.

I'm having this problem too, which started happening suddenly a few days ago. I'm on a GoDaddy VPS, and they're proving to be all that willing to help. When I try to run updateuserdomains, I get a series of "permission denied" errors:
[2015-07-29 04:39:44 -0700] warn [updateuserdomains] Unable to read /etc/nocgiusers: Permission denied [2015-07-29 04:39:44 -0700] warn [updateuserdomains] Unable to read /etc/userplans: Permission denied [2015-07-29 04:39:44 -0700] warn [updateuserdomains] Unable to read /etc/userbwlimits: Permission denied [2015-07-29 04:39:44 -0700] warn [updateuserdomains] Unable to read /etc/dbowners: Permission denied [2015-07-29 04:39:44 -0700] warn [updateuserdomains] Unable to read /etc/trueuserdomains: Permission denied [2015-07-29 04:39:44 -0700] warn [updateuserdomains] Unable to read /etc/email_send_limits: Permission denied [2015-07-29 04:39:44 -0700] warn [updateuserdomains] Unable to read /etc/userdomains: Permission denied [2015-07-29 04:39:44 -0700] warn [updateuserdomains] Unable to read /etc/demouids: Permission denied [2015-07-29 04:39:44 -0700] warn [updateuserdomains] 1warn [updateuserdomains] The system failed to open the file "/var/cpanel/users/" for reading because of an error: Permission denied
    And a bit further on:
    [2015-07-29 04:39:44 -0700] warn [updateuserdomains] user : missing DNS= line in /var/cpanel/users/
I'm not a Linux guru, so I don't feel comfortable poking around in these config files via SSH. Does WHM give me any access to them? Any advice about how to fix this? Kev

Further to my previous post, it seems our domain had become incorrectly configured in /etc/userdomains, so I've fixed that now, and run both updateuserdomains and mailperm. Both seemed to work as far as I can tell; I've checked /var/cpanel/users, and the username file exists and now seems correct. But I still have the same issue with mail not working, generating a 500 internal server error, which opens with "The domain "example.com" does not exist." At this stage I'm just dazed and confused! Well, now I'm even more confused. Based on reading post #6 in the following thread here:

In the end I was able to get this sorted, as I discovered that the hostname of our VPS had been altered for some reason. Also, all the email users had been removed from /var/cpanel/users/ - again, no idea why or by whom, but I'm assuming this is fallout from our shared-hosting account being deactivated. Once I reset the hostname, reinstated the mail users, and re-ran all the scripts, things seemed to return to normal. Kev

I'm happy to see the issue is now resolved. Thank you for updating us with the outcome.
