WordPress Cpanel Version Discrepancy

I have a client where CPanel/WHM says the WordPress install is 3.8. But if I look at his wp-includes/version.php it says the version is 4.0.1. I know the latest version is 4.1.1 and I'm wondering if he updates from within WordPress install if that discrepancy will go away or is there another way to reconcile the version numbers.

  Hello, What method was used for the initial WordPress installation? Also, was it updated through cPanel/WHM or updated manually after the installation? Thank you.
