cpanel will overwrite your changes during a upcp you will have to turn off automatic updates and run your upgrade every time you upgrade cpanel Or run a a /scripts/postupcp to reinstall your phpmyadmin Or make a feature request @

Hello :) You will not always see the most recent version of phpMyAdmin included with cPanel. We consider and test newer versions of phpMyAdmin as they are released for inclusion with cPanel. You can install your own local copy of phpMyAdmin onto a website if you prefer to use a different version. Feel free to vote for the following feature request:

Hello :) As mentioned, it's important to vote and add your feedback to the existing feature request if you want the ability to choose which version of phpMyAdmin is installed on your system:

Hello :) The need for the phpMyAdmin 4.0 series mostly stems from the support of MySQL versions below 5.5. There's no specific time frame we can offer on when support for older versions of MySQL will end at this time, but feel free to vote and add your feedback to the existing feature request. Otherwise, you can still install your own custom version of phpMyAdmin onto individual accounts. Thank you.

Releases before 5.5 are already dead! MySQL - Wikipedia, the free encyclopedia

Hello :) Yes, while it's true those versions are end-of-life, a large number of cPanel servers still utilize those legacy versions of MySQL. Here's an older thread where this was discussed: [Case 132253] phpMyAdmin 4.2.9 requires MySQL 5.5 but cPanel can update to 11.46 with MySQL 5.1 Thank you.
