SSH Keys: can connect to cPanel but not WHM

Hi, Today I couldn't connect to my WHM account through ssh using ssh keys. It stopped working from one day to another and I cannot recall changing any settings. I deleted all keys on both my computer and WHM, reinstalled keys but no luck with WHM. I can, however, log into cPanel accounts with the same keys but not on my whm root account. Everything it says is: Permission denied (publickey). I can connect through SSH using the password but not with the keys. What am I missing, what settings should I try to tweak?
