So I deleted all the subdomains and I've deleted all the redirects in cpanel. Under subdomains, I create a subdomain named cpanel Under Redirects, I set a permanent redirect. For I select Do not redirect www and I also have Wildcard redirect unselected. I hit okay. Then I try going to example.com, same error message. I try going to Index of / and it shows me the directory listing of public_html/cpanel If I try going to example.com, it takes me to example.com. Why is this not working? And why is cPanel registering the www stuff when I specifically tell it not to? Any help would be greatly appreciated. This is frustrating. Thank you.

Hello :) Could you verify if that subdomain resolves to the same IP address assigned to the account in Web Host Manager? Thank you.

I can verify. Could you please tell me how? I setup the subdomains in cPanel and point them to my domain. I think I might have discovered the problem. Some of the subdomains appear to work when I go to the http version, not the https. If the Let's Encrypt plugin gets released soon, I can just re-enable proxy subdomain redirects and not have to worry about this. Thank you for your help.

Could you open a support ticket using the link in my signature so we can take a closer look? You can post the ticket number here so we can update this thread with the outcome. Thank you.
