Files Show in File Manager, but not in FTP.

I am having an issue I have never seen in 15 years of doing this fun stuff.
I am trying to do a server to server transfer form staging(dedicated box we control) to a shared host(hostgator)
The issue is when we take a back up on our server and then upload it to the new cpanel on hostgator we error out due to size of transfer - 60+ gigs.
So when we do cpanel to cpanel transfer it works but when we view the site live we are missing a large number of files.
It is a wordpress site and the fils that re missing are content files (Pictures .jpg/PNG) in an upload file. They are all there and working on the staging server, they are not on live. When we check FTP we can not see them on staging server at all, when we look with filemanager in cpanel they are right where they are supposed to be.
HELP!! This is so weird.

Hello :) Could you elaborate on you are transferring accounts to a shared server? For instance, do you have root access to the destination server so you can use the "Transfer Tool" option in Web Host Manager? Or, are you using an alternate method of transferring the accounts? Thank you. 0 -
We do not have root access to hostgator. So we did a traditional back up on our side and uploaded that to the destination. Failed. WE have asked them to do it using the "transfer Tool" and it has been a week and they have not gotten to it. We then tried to just zip up the one folder in FTP and then uploaded it. Still not working. We went and did spot checks and files where no wehre to be found on original server. We randomly checked file manger and we could see them. so I am trying to solve this issue ourselves while we wait for bad hostgator to do anything. 0 -
Did you match the directory structure when manually uploading the data? For instance, did you place the files within public_html in the same folder? Do you have SSH access for the account? Thank you. 0 -
Sure did.. but lets step back a minute. Lets not worry about the destination and how to get it there. What I need to find out is why files show up in file manager but not when viewing the same folder using s/ftp? 0 -

It's likely an issue with the permissions or ownership of the files, or an issue where you are accessing the wrong server via SFTP/FTP. Have you reported the issue to your web hosting provider so they can take a closer look? Thank you.0
