You'd need to restore from your backups in this case.

Setting up backups is one of the first things you do when setting up a new server. If you don't have proper backups, you might want to check with your Hosting Provider to see if they have backups. "Someone" shouldn't be reloading your server without proper backups. If this was done without proper backups, you might be in a bit of trouble here unfortunately.

You need check with your hosting provider if they maintain remote backup of VPS they offer. Most companies do offer remote backup for VPS, if they got backup then its good news for you or else you got to start from scratch.

Someone has reinstalled WHM/cPanel on my VPS and all the websites and files are missing (all has been erased).

Hello :) I'm sorry to see you that cPanel/WHM was reinstalled without your knowledge. Were you able to track down how this happened, or was the server hacked? It's important to determine how this happened to ensure it does not happen again in the future. As mentioned, you should consult with your VPS provider to see if backups were enabled on the VPS hardware node. Thank you.
