Unable to upgrade MariaDB

I'm attempting to upgrade from 5.5.49-MariaDB to MariaDB 10.1 via the MySQL/MariaDB Upgrade feature in WHM. It tries to first upgrade to MySQL 5.6, which fails. Here are the logs:

mysql restarted successfully.
We expected to upgrade to 5.6; however, the system is currently on version 5.5. at /usr/local/cpanel/Whostmgr/Mysql/Upgrade.pm line 815.
Also, the tables it says are crashed don't actually show up as crashed. What can I do to fix this?

I'm attempting to upgrade from 5.5.49-MariaDB to MariaDB 10.1 via the MySQL/MariaDB Upgrade feature in WHM.
Hello, Was MariaDB installed manually at a previous time? If so, the following thread offers a user-submitted workaround on switching back to the MySQL version offered by cPanel so you can then convert to MariaDB using the conversion option provided by cPanel: Correct method of upgrading MariaDB from cPanel 11.46 to 11.48 Thank you.

No, the server was initially set up with MariaDB 5.5 I managed to upgrade by uninstalling the MariaDB rpms via yum uninstall, changing the yum mariadb repo version number, then installing it again via yum install. I didn't remove the cpanel MariaDB rpms when I uninstalled MariaDB, and it appears to still be synced to cPanel.
