I opened a ticket with WHMCS and they keep coming back to me that its the my sql performance that is causing the problem.

No enough details here I don't think. What exactly is the error you're running up against?

Error is something like this: Unable to complete incremental updates: Unable to import the 6.0.0 Alpha1 database file. Unable to import /home/path/public_html/myaccount/resources/sql/upgrade600alpha1.sql: SQLSTATE[42S01]: Base table or view already exists: 1050 Table 'tblupdatehistory' already exists

Quick search for that error and I find this thread: Error during upgrade 6.0 issues? Second post by John: Please ensure the tblupdatehistory table does not exist in your WHMCS MySQL database before running the upgrade script.
Doesn't read like a performance issue to me. Here's a few others: upgrading from 5.3 to 6.2.2 Whmcs 6 upgrade problem You might want to review those and post to the WHMCS forums for more help with this.

Thanks for the links. I will try increasing the php timeout values for execution and mysql settings.
