    So I ran the /usr/local/cpanel/bin/checkallsslcerts and it corrected the browser client experience where it thought the ssl that was "self-signed" was invalid. Now it see's the COA SSL and there's no problem there. However, what concerns me is that Apache's SSL is still the old one...

    Hello, You can delete the existing certificate if you want it removed before the AutoSSL feature issues to new certificate. Also, you can try manually running the following command to run the AutoSSL check for an individual account:
    /usr/local/cpanel/bin/autossl_check --user $username
    Note that domain validation isn't an instant process, and can sometimes take up to 24 hours before Comodo issues the certificate. Thank you.
