Godaddy's Domain control panel and DNS zone in your WHM server are 2 different things. So there are 2 scenarios 1) When you are making changes in Godaddy's Domain control panel that means you are using Godaddy's name servers ( DNS servers ) . So any changes that you made in there will not be reflected on your WHM server. 2) If you want to use your own name servers, then you will have to create them with their A entry and you will have to register them at godaddy, after which you will be able to make the DNS changes within your WHM in DNS functions. Right now you seems to be using godaddy's DNS so you will have to make DNS changes within godaddy domain control panel only. I hope the explanation will help you.

Hello, I recommend following the instructions at: How to Set Up Nameservers in a cPanel Environment - cPanel Knowledge Base - cPanel Documentation Once you do that, you can manage the DNS zones solely on the cPanel server. Thank you.

Okay sounds good. Done all of that and things are working. I presume any changes I make in the godaddy custom domain zone file editor will just be voided and not go anywhere? ( since I have custom namservers painting to my dedicated servers IP) If I had the nameservers pointed to godaddy ones, would I have to modify the zone file in their control panel or would the whm modify dns zone file work also? Also, When I changed the nameservers and added the new host names, was it correct of me to then go ahead and modify the zone file for that domain in whm and change the NS records and SOA? It was all pointing to godaddy stuff. Thanks!

    Correct.

You would need to modify the zone in their control panel. Any DNS changes made on the cPanel server would not apply.

Yes, that was the correct step to take. Let us know if we can help with any additional questions. Thanks!
