Quota should update on it's own. You might find this tool useful: ConfigServer Mail Manage (cmm)

thanks @Infopro, it looks like this may just be an issue with the interface. When I use ConfigServer Mail Manage, it tells me that the default account has 19 emails and 0.48MB When I log into the users cPanel, it still says that the default account is using 2.08GB as per attached pic. Am I missing something or should I just leave it?

See if running this tool helps: WebHost Manager "Email "Repair Mailbox Permissions

Thanks, that has run a couple of times- now it is complaining 'unable to fix permissions' on one email address in that account, and another email address in one of my accounts- Unable to fix ownership on /home/xxxx/mail/xxx.com.au/xxx/.Sent/maildirfolder: currently (0:0), should be (509:510) But I can't see the folders mentioned, even when 'view dotfiles' is turned on. I'll leave it for an hour or so, but thanks so much for your help so far.

Do you have root access to this server or Reseller? You might want to have your Hosting Provider check ownership and permissions on your account. If the files for some reason are now owned by root, you might not have proper permissions to manipulate them. Assuming you want an empty account here, I think I might try deleting that account and see what happens if it was me. You can always recreate it. :)

good idea- it's only 2 email accounts- I'll check with the account holder, cheers!

I have deleted and recreated both mail accounts with permissions issues, but that has not fixed the problem. This account shows 3GB of mail including 2GB in the default account. I'd really like to solve this for my own knowledge, and I do have one more account on the server that seems to have a similar issue, if anyone has more ideas I'd be keen to hear, thank you.

In your cPanel > Files section > Disk Usage, at bottom of page is a directory listing. You can drill down to the actual directory using the space. What directory specifically is showing here as using the space? You should be able to expand the mail directory listed there to see it.
