I am not using MultiPHP but why MultiPHP INI Editor override htaccess ? Can i remove this rules from htaccess? Please let me know.

  The easy answer is, rename the .htaccess to htaccess.txt and visit the website to see if anythings broken.

  Then you should be fine. If something is broken, rename the file back to .htaccess
