Transfer Tool Issue

Trying to transfer some sites from a Plesk server to a Cpanel server. The transfer goes smooth except for subdomains. The subdomains are going into /home/user/subdomains/ instead of /home/user/public_html/subdomains/. Is there an easy way to fix this? For now I have just been moving them manually but I have another 100+ sites to move and would rather not do it manually. Thanks.

  If this is currently Off, could you try enabling it?

  It is already on. When I transfer the account, the subdomains are created and in cpanel for the transferred account, the document root for the subdomains is ~/public_html/subdomains/subdomain but in the filesystem, the subdomain data is in ~/subdomains.
