Hey there!  Usually when people report this type of behavior there is a mail client that is downloading the messages to a local computer, pulling them off the server. Do you have any such mail clients configured?

If not, do you have root access to the server or just access to the one cPanel account?

    Hello,

I want to clarify that I'm not entirely sure what you're asking.

We have one computer where these emails are received, and they are not being deleted itself. However, when we log in from any other computer, the emails seem to disappear after couple minutes and this is the case with only this email. All other emails works perfect.

Also, I have access to cPanel as Admin if I understood your question right,

    Thank you.

He is suggesting that there is some email client connecting over POP3 and deleting messages from the server afterwards, or some email client connecting over IMAP and somebody moving the messages out of the INbox (deleting them or moving them to subfolders) shortly after accessing them.    Some email client is likely connecting, downloading and deleting emails.  If you only have one machine / device connecting, AND you are positive that it's not deleting messages from the server, you may want to check and make sure that you do not have a hijacked email account and the hijacker is downloading and deleting your emails.

All access pertaining to mail is logged in /var/log/maillog.

If you only have access to cPanel and not root of the whole server, you wouldn't be able to check /var/log/maillog to see those incoming connections. It would be best to contact your hosting provider to have them take a look at the system and see what is happening.
