... and just like that I found the log.

It said reboot to complete the process.

Now its been 20 minutes the server has been rebooting and I'm getting nervous.

Have a look at the process via KVM (console). If the server is not responding for over an hour I would reboot.

Just to clarify: you didn't Elevate the server, just installed CloudLinux on a CentOS 7 box right?

Correct. Non elevation, just install on centos7.

Got to the console and the box was sitting in an emergency mode shell, the screen had been cut off, so I couldn't see what came before it.

Rebooted and grub was defaulting to the oldest kernel on the box, presumably causing the emergency shell.

We selected the newest one and it came up.

Stopped there for now. Need to remove that old kernel before doing anything else.

I don’t see any documentation on how to do that, do you know if there is any?

Is your server using soft raid 1?
If it is this might help:
    https://cloudlinux.zendesk.com/hc/en-us/articles/360021620699-CloudLinux-7-8-kernel-unable-to-boot-on-UEFI-enabled-soft-raid-1-server

These commans show you what kernel will be booted:
    grubby --default-kernel
    grubby --default-title
