Sadly patching did not resolve the issue. The directories *are* pruned successfully, as per other posters here, but we are still getting these emails nightly. Any other suggestions?

+1 to the above. Took a while of arguing with the cPanel support agent before I finally convinced him that the missing PHP packages (running on DSO) were also related to the overnight update.

Same issue for us. FYI one fix is clicking "Provision" for the default profile in easyapache4... but there is no way to customize it. This is an urgent issue that needs fixing.

Really? Our error_log files are literally full of these errors. Not to mention they are also filling up the modsec_audit.log files which are growing massively large...

Ah great - thanks for investigating. I'll go ahead and make that change and open a ticket with the csf guys... I imagine a lot of people will be having this issue.

LFD is definitely running. We are actually having this same issue on all our servers using the cPanel/OWASP rules. MODSEC_LOG is also set correctly...
