I'd put some thought into handling DNS during the migration. NS1 to the new server, keep NS2 on the old; suspending domains on the old server as they are migrated.

I'd take a look at the following; Wildcard SSL Installation Script - The cPanel Admin It's a script that enables a wildcard SSL in bulk on all subdomains. I'm sure you could modify it to fit.
