The only way I'm able to login is if I use the synchronize grants option. However, I'm still unable to add columns to a table created by one of the database users.

On FTP yes. For SSH I typically just use root.

Most of the time via FTP (FileZilla), but earlier it happened when I was copying some files from one directory to another via SSH.

5.6 is the newest so you should go with that version unless you specifically need 5.5.
