Why not just create a new cPanel account for this domain?

It is very difficult to tell after the fact. You can try looking in /var/cpanel/dcpumon to see if there are any 'top' snapshots from that period.

Does it happen nightly with the cPanel updates? You can try checking /var/log/yum[.log] to see if perhaps its a specific package causing the problem.
