Editing a site during a scheduled Server backup

    You pretty much always run that risk unless there are limited sites on the server and you can coordinate with the site owners. The backup is a point in time time and that point keeps moving (later and later) as the cPanel backup goes from account to account. Even if clients are not editing the sites, people could be posting comments, making orders etc. while backups are going on, so you pretty much always have this potential issue.

    What @ffeingol said is my experience. It could be something as simple as an email that comes in 30 seconds after the backup runs. It's still out of date. The backup is just a snapshot in time, and that's where it would be restored from if you did have to kill the entire account and restore. If you just needed one file, you could always manually unzip the backup and copy the specific file over to the user account.
