The folder itself (/backup) won't be deleted but I wouldn't put any old backups under that folder. Is this a separate partition with most of the space assigned? If not then I would just place the old backups anywhere else..to /home or under a new backup folder.

If you have a different folder name for it suck as /backup/myotherbackups then the cPanel backup system will ignore it.

Thanks. It's /backup on raid array so all space provisioned for that function. Right now I'm putting it in something like /backup/old_data_thingies_here/sub-directories-here and then crossing my fingers until I hear other wise. Originally in a /home but we have a hdd failure slowly progressing and that older system is not raid nor are those items backed up.

That will be just fine - cPanel will only prune data from the folder names it recognizes.
