What is the output of the above command if you execute it directly?

    /usr/local/cpanel/scripts/check_cpanel_pkgs --fix --no-broken --no-digest --download-only

Please run that command and let us know the output or even better if you run this:

    /usr/local/cpanel/scripts/check_cpanel_pkgs --fix

It may not have fixed the issue, but was there any output from that command at all?

The no free IP or nameserver warning would not be related to this issue.
