Google Verification
I have been trying to verify websites in Google Webmaster that are on a VPS server at GoDaddy. For some reason, every method availble to verify a website fails. The Google verification methods used that are recommended by Google include:
1) HTML file upload
Upload an HTML file to your site.
2) HTML tag
Add a meta tag to your site's home page.
3)Domain name provider
Sign in to your domain name provider.
4) Use your Google Analytics account.
You must be using the asynchronous tracking code. Your tracking code should be in the section of your page.
Every one of these methods fails to verify the sites. I have no problem verifying sites with other web hosting companies.

I find that HTML file upload works flawlessly. I guess the first thing to do would be to generate the google file and upload it in to the public_html folder, and see if you can personally gain access to it. If you can gain access to it, (ie www.yourdomain.com/googlefile.html), then you need to investigate why Google can't. Do you have any firewall configured ?? 0 -
Hello, You may need to consult with Google's support if it's not working after following their instructions. There's nothing related to the cPanel software that would prevent it from working as intended. Thank you. 0 -
I have utilized Godaddy + cPanel + VPS and add every site to Webmasters tools successfully. Heres the process I use. I add each site to Google Analytics first, then in Webmaster tools verify/link verify via Google Analytic Account if that helps any. Agree with @cPanelMichael, its not a cPanel issue. 0
