    Old Passwords if I'm not mistaken cpanel will alert you to it you should go to 5.5> 5.6> and backup your databases

    First of all take the backup of your all the databases in .sql format and keep it in safe place then from WHM try upgrading Mysql from 5.1 to 5.5. Mostly in upgrade process there is no downtime or nothing happens it will run smoothly.

    If the database uses "innodb" tables then upgrade of Mysql from 5.1 to 5.5 is complicated. So my suggestion is take all database backup in .sql format and choose any method to upgrade the mysql.
