My domain is umanaged
I try to renew my Let's Encrypt certificate by using "manage autoSSL" to check the domain, but everytime I check domain, the logs said this, for a lot of time

It would also be a good idea to scan your domain with intodns.com to ensure there are no external DNS errors.

May I know, do I have to use this query in cpanel terminal ?
I run my domain at intoDNS, and all of it look good except this one which it in NS category, but I don't know if it affect anything.

No, you can ignore those warnings as those are fine.
You would have to run that command from SSH as the root user.

How should I do it? I'm so sorry but I'm not good at this, I install the SSH already which is PuTTy. But I don't know what to do after that.
