Sitejet deletes directory

I knew that sitejet will delete all files in the public_html directory when your project site is first published. However, if you publish sitejet then go to cpanel> file manager and create a directory or file in the public_html directory it will get deleted the next time you edit your website in sitejet and click 'publish'. Is there a way to avoid this or do files and directories not belonging to sitejet need to be kept in / ?

  Hey there!  That is intended behavior in the Sitejet system - Sitejet gets total control over the files where it publishes so it will remove/overwrite things that have been done manually in that directory.
