My AlmaLinux 8.x VPS LAMP Web Server needs:
1. Updates- Software/Kernel Updates.
&
2. WHM/cPanel Update.

Hey there! I'm not sure what Filezilla or Git have to do with these updates, but cPanel will take care of both of these things for you, and the order doesn't matter at all. The only thing we don't do automatically for you is reboot the server, as you'd want to schedule that for a time that will cause the least disruption to your users.
If you'd like to reduce the number of times you need to reboot the server for kernel updates you could look into the product KernelCare:

as that helps to get these installed without the need for so many system reboots.

Sometimes when CPANEL/WHM Updates are shown as needed, but if not done, maybe done later by the Provider, like GoDaddy or LiquidWeb?

If your update settings haven't been adjusted, it should happen automatically overnight through the automatic update process:
