The default settings for the isntaller would install MySQL 5.7, but your provider may have specified something different or upgraded it.

Next time you reboot, get on it asap and start running top. That will tell you what processes are causing the load. it could be a lot of different things.

There are a lot of important files in that folder, like the user account and email a\password files. I would restore the account from a backup.

Hard to say without being able to see the output at boot time. Generally I would say its doing an fsck but it should not do that EVERY time. Do you have access to the KVM?

I don't know of a way to do that in limiting it to one destination domain, but in the exim settings you can set the max number of overall recipients for a single email.
