You won't hurt anything by re-running mysql_upgrade, though its always wisest to take backups before you do something like that.

You can't, not with EA4. If you have a non-openvz server you can install cloudlinux which would give you access to php 5.3.

Yeah hard to say. You can look at the contents of one of those files and perhaps something in it will give an indication as to what they are from.

Take a look to see who owns the files. That will give you an indication of what site/process is creating them.

That would imply its trying to create it in /mnt which is wrong, and that the drive is read-only which also is a problem. You may have to contact your provider for more assistance.

Your /etc/fstab should get a line added that looks like this UUID=8ba4095a-7cdd-470c-803f-fd2b25dafa49 /home2 ext4 defaults,uquota 1 1 Though your UUID should be different.
