Correct, sorry. /var/log/cpanel is a symlink to /usr/local/cpanel/logs for me. so can I zero out the log files in /usr/local/cpanel/logs then?

No, not specifically, unless an alert is buried in the update email with all the other stuff cPanel tries to do on the weekend. Sometimes it doesn't happen though, there is a level of randomness...
