WHM servers hosting SSL certificates instead of user's domain certificates

In the last days on our Hosting server appeared an issue with SSL certificates, when a new Let's encrypt certificates is issued, it shows in AutoSSL that is issued, we see that is installed on domain, also we checked that certificates are in /var/cpanel/apache_tls/domain.com/
Even though, when someone connect to the domain.com it see the hosting certificate, online ssl checkers shows the same. Can someone come with a clue to that issue?
Things that we've done and didn't helped.
Restarted apache and nginx after every modification.
Installed a paid certificate.
Looking forward to your help!

So far,
We found that in /etc/nginx/conf.d/default_https.conf
the definition block for the site is not added after the certificate is issued.Added it manually and the issue is solved, but this is not a solution if you have hundred of customers on server.

Hi,
Can you confirm whether you're using the cPanel-provided nginx? The /etc/nginx/conf.d/default_https.conf file doesn't appear to exist on my own VM with ea-nginx installed.
If you're experiencing this issue when using cPanel-provided nginx (ea-nginx), I recommend making a ticket so our team can take a closer look. The cPanel-provided nginx should automatically update its configuration file if the SSL is installed via a supported method.

We are using engintron, we have updated it to the latest version, but the issue persist
Today we are planing maintenance on server to switch to cPanel ea-nginx, and will check if the issue will persist. I will come back with more details after this procedure.0
