Why do /var/cpanel/templates/apache2_4/ea4_main.local and /usr/local/src/ea4_main.local file get recreated after deletion?

The mentioned two files are created by Imunify; they will get recreated automatically if you remove them.
The error 'This system has the following Apache override templates installed' is more like an informal message to let you know that there are custom Apache templates on your server.
